Underground Undercover appears to have two outcomes from my experience:ġ) Success- You were successful in your inflitration via obtaining the quest to eliminate the RR from Father and then warning the RR that you have been ordered to kill them. If you do 'Underground Undercover' the BoS will turn hostile towards you.

He forces you to take it even if you refuse via one of the dialogs when he basically tells you its not a request its an order. Did you accept the quest to kill the RR from father or did you walk away from him? Take the quest to the elimiate the RR from Father. The Molecular Level quest both is and isn't a point of no return, fundamentally it requires you to make a choice - what you do need to consider is that speaking to a faction will provide you the infiltration quest for the Institute but also make the equivalent quest for the other factions unavailable.
